Well, my biggest complaints, in order, are:

Visibility, mainly rear and A-pillar.

Non-flat cargo bay.

No rear seat ventilation.

Rear turn signals are red instead of amber.

Lack of power.

Fake exterior ornaments (hood vent and tire inflation).

No integrated hands-free bluetooth system for cell phones.

No decent on/off road nav system.

Fuel door doesn't lock/unlock with the other doors.
However, I think most of these can be remedied somewhat:

A rear-view mirror LCD with camera looks like a good way to fix the rear visibility. As for the thick A-pillars and large mirrors, I guess I just need to learn to crane my neck more often.

I think the cargo bay can be made flat if necessary by adding some filler (i.e. foam or wood) to the back part.

I guess rear seaters will just have to roll down the window.

Rear tail lights can be replaced with these lights.

A supercharger or turbo should fix the power issue.

Wheels can be switched out, and the vent panel can be switched out (but not sure with what yet, maybe some kind of ram air??).

I'll just use a bluetooth headset for the phone. Maybe it's better that all the passengers aren't involved in the call anyway.

Nav is coming, but not sure how good it will be. If not, the nav on my Treo is pretty good.

Can get a locking fuel cap. Just have to use a key, which is still an annoyance, but a minor one.
And, of course the things I like about the H3 greatly outweigh these!
